XML-RPC Categories Not Showing

I am making use of the xml-rpc backend in wordpress but am having problems with the way wordpress is dealing with the results. The categories are created, seen in the database and seen on the forward-facing site however they are not seen in the admin interface (categories section) and they are miss-laidout (not properly nested) within the post section.
